Godolphin attended Eton c. 1660 - 1664 and then Wadham College, Oxford. Charles II granted him a fellowship at Eton, to which he was admitted in 1677, and in 1683 he became a canon of St Paul's, being one of the Commissioners for the rebuilding in 1702. He was elected Provost of Eton in 1695. In 1707 he was elected Dean of St Paul's but resigned in 1726. He was a benefactor to Eton, paying among other things for the statue of the Founder in School Yard, and it was during his Provostship that extensive `beautification' took place in College Chapel and College Library was built.

No working papers of Godolphin as Provost survive at Eton but there is a letter to him from John Evelyn in the manuscript collection.
